What To Do?

One option would be not to intervene in this coming War of the Worlds, in the hope that there would eventually be a satisfactory conclusion as there was in Wells' novel and also in Volume 2 of the League of Extraordinary Gentlemen. That would avoid the unpleasantness of any further involvement with Bond and M. But now that we have formed friendships with Mina and Allan, in particular, we would find it difficult not to try to help. After all, there can be no guarantee that in this reality events will continue to follow the "script". Perhaps this time England, and then the rest of the Earth, will be conquered unless we intervene. So in the end we are all agreed that we must act.

"But, for all your remarkable powers, what can you actually do that could defeat such a formidable invading army?" Nemo eventually asks.

That seems like a very good question to me, who knows but little of science and little more about magic. But the Doctor isn't at all put out.
